I'm guessing here that you are using a CSM Mod, as Tweaker makes the changes direct to the exe if you are not using CSM, any changes you want to make are either enabled or disabled in the tweaker gui
I use CSM Mods and the mods have a folder Data\tweaker\gp4tweak_data
The mod has a MERGE.ini file that has this line to force tweaker: mod\merge\gp4tweak.txt,gp4tweak.ini
The actual gp4tweak.txt is in the folder Data\mod\merge
This is what it looks like:

Check your gp4tweak.ini (Core engine system configurations) has the items you want to run enabled. 1 = on 0 = off.
The tweak.ini file is in the Data\tweaker folder. It has all the switches (0 or 1)
The gp4tweak_data folder (subdir) has all the relevant ini files to force the tweaks.
